You are right. This is not a problem of DAVdroid, in fact, it’s the android contacts behaviour that merges people randomly. Because affected accounts were totally unrelated I thought it was due to synchronizing - thanks for pointing out the solution! The ‘split’ option in the edit menu of the contacts restores both contacts separately.
Failure on sync

Whenever davdroid (ver 0.5.10.1) tries to sync with my owncloud server it crashes and android gives the error “davdroid has stopped”. I’m afraid I’m not sure how to get better debugging info out of the app, otherwise I’d include it. I’m on a nightly build of CyanogenMod 11 (android 4.4.2) and didn’t have this issue with davdroid 0.5.9.

Please delete your DAVdroid account and create a new one with 0.5.10.2. If there are still problems, please provide logs.

Upgrading to 0.5.10.2 appears to have fixed the issue (even without deleting accounts).
Thanks for the link to the log info – I’ll be sure and provide the log if I have issues in the future.
